Should I leave my battery switch on "Both"?
Not as a habit. Leaving banks combined lets house loads drain the starting battery along with everything else. An automatic charging relay combines the banks only while charging and separates them afterward; see relays & ACRs.
Can I turn the battery switch while the engine is running?
Avoid it. Opening the circuit while the alternator is charging can cause a voltage spike that damages the alternator and connected electronics. Some switches include an alternator field disconnect to protect against this, but the safe habit is to only switch with the engine off.
