Do I size multi-conductor cable the same way as single wire?
Yes. Each conductor still has to be sized for its current, the round-trip length, and the allowable voltage drop. A jacketed cable doesn't change that math, it just keeps the conductors together and protected.
How do I seal cable where it passes through the deck or a bulkhead?
Use a proper wire seal or cable gland at the penetration, and seal the hole itself so water can't reach a cored deck. Don't rely on a blob of sealant around the jacket. Watertight wire seals are in wire management.
